after player hunt illuvial on the map, on encounter screen non-ethereal should be revealed without needing to scan.
scanning the encounter (25 energy) will only reveal the rest of the ethereal illuvials.
this aims to reduce the frustration of being unable to catch rare ethereals. because player who hunt specific illuvial will only focus on the already revealed non-ethereal, and won't bother to scan further

Ahh, those are to “heal” your illuvials when they have been used in battle numerous times.

integrity is damaged by battles, it lessens after every battle for illuvials which took part (this is in Overworld battles), and when below around 20%, the illuvial gets a debuff. you can give them ringnuts to mend.

you can farm the rocks in the regions for ore and shards, the shards you find there you have to cure at the forge in your base at Sanctum Mesa, second way would be purchasing shards on the market place
