No, you don't catch up on the daily extra candles you get every day with a pass. You still get the 20 extra seasonal candles and the extra candle everyday starting the day you get the pass tho

I don't really see what your problem is though, your candle gauge seems fine, it means you collected a full candle and the gauge is empty now (it shows as full if the candle gauge is empty for some reason)

Not sure what you are saying here. Server merge will merge users together and cause the manta darkness to disappear based on if it has been completed by another player you are in the server with.
