Not every station has an S class version of each upgrade -- go station to station. You will find S versions of everything if you go to enough stations. It's not particularly laborious.

If you scan all fauna on any planet, and then submit the findings, you will receive 250 nanites per fauna. 10 fauna on a planet = 2500 nanites. This is the only way I go about gathering nanites. It's my chosen and only approach.

Yep. there's plenty of ways! Since I do plenty of ship hunting I tend to be in Pirate Systems for awhile and many of them. So I use the Suspicious Packet method of basically turning Units into Nanites. It's a bit slow on the start but once you have a consistent pirate network to buy packets from, it gets the job done.

Why would internet matter if everything the game does it does on your device locally and huge chunk of it is dependent on your system clock? Sure, it could mess with the multiplayer a bit, it can also break every single thing that relies on your system clock not ticking backwards. Frigate expedition timers, settlement timers, power productions, minerals extraction etc etc
