There were plenty of 3D games for the Atari and Amiga (and the 8-bit versions that came before) - just done in software. Solid shading, no textures, and it was generally slow. 3D was done in software for years before 3D hardware hit the market.

(I loved 3D games in the '80s and '90s.)

The main problem was texturing. graphics there couldn't write one pixel in one wite. It could write single bitof several pixel in one wite. Or group of pixels in 8 writes. That was.. optimized for 2d bitblitting, sprites. It's anti-optimization for 3d render

upgrading class will not give the slots, just open the space so they can be unlocked. i would suggest looking online for a first wave exotic spawn, then you can keep buying, scrapping, saving and reloadong to collect modules. some exotics can drop 3 a time, and they usually under 5 mil to purchase.
