you don't need to do trace of metal to complete autophage, just need main storyline (artemis path) and atlas path, as well as lift the seal on a harmonic camp, then warping will trigger They Who Returned, but from what you've said, you already did autophage stuff, so you just need to do In Stellar Multitudes on your main save to unlock purple systems, no need to use a different save that wouldn't have the progress of your main save

Nothing will change as you "purge" - you'll even be able to return to old bases. But you can ALWAYS build another base and move your existing employees to a new base. You have a limit of 400 base computers.

if it helps, there are bugs in multiplayer if you have more thna 316 bases (plus freighter, plus setltment)

also there is a 16k parts limit across all your base properties (and freighter)

Just as a tidbit, the current expedition gives you a warp drive for your starship which lets you get to basically all system types. If that tickles your fancy, you can finish the expedition and then convert the save into a normal one and continue on with everything gained during the expedition, including unlocked slots

You can also get those things in a normal game, it just takes completing a quest.

From what I read this morning, exotics spawn independently of system type and economy so don't just look in wealthy 3 star systems
