Keep everything you find in the mines, once you've donated one of them to the museum. You never know what you'll need for crafting, and a lot of the stuff from the mines is used in crafting.
As far as minerals/gems, the ones to keep are: amethyst, ruby, emerald, aquamarine, diamond, earth crystal, frozen tear, quartz, fire quartz, jade, and of course p-shard. Some of them are good for crafting, some for trading, others for gifting.
The rest of the various geode minerals you can just sell once you've donated the first. Except maybe marble if you like the brazier made with it (I do).

Preserves jars are for veggies. Kegs are for fruits. Generally speaking. You can put fruits in the preserves jars. But there are only two veggies that are worth (marginally) more in kegs than they are in preserves jars: pumpkin and red cabbage. Every single other veggie is worth LESS as juice (kegs) than as pickles (jars). The exceptions are wheat and hops, which make beer and ale and should always go in kegs.
