How do you harvest
Depends on the crop. When it's ready to harvest you will see a plus sign when you hover the cursor over it. Some crops are picked by interacting with them. If they need to be harvested with a scythe, the game will tell you.

i would save it till you get an incubator since 1. it hatches dinosaurs and 2. the hatched dinosaurs drop dinosaur eggs which is an artifact

Each fish has a respective difficulty level, the higher the difficulty, the more exp the fish gives when you catch it. But the "best fish" is purely subjective as it is based on the fishing zone and how easy you can catch it
Quality is dependent on the fishing zone as mentioned. The further you cast your rod out, the larger the fishing zone, the higher chances it'll be a high quality fish. Most of the time, fish caught at higher fishing zones will always be gold quality, with perfect catches always giving iridium quality

sleeping wastes the day where instead you can prepare for up comming stuff like builds or getting stuff ready to go to the mines
days are just a sort of way to count in game time in a sense and every 28 days of a month a new season happens
