Three attempts to fix your issue:

1. Disable 459- Afterglow Ending Crash Fix - yaaargle in Mod Organizer 2 and load a savefile from before you went to save Rogue
2. Use debug to attempt to fix the quest, guide here: #╟🔰☢newbies-chat message
3. Load an older save, pick the second dialogue option when saving Rogue (don't give him the pills) then kill him.

my issue mainly with mags is that you can bring 100 box mags and put them on guns that dont have the textures for it so you'd still be visually loading 30 round mags

An ongoing bug causes some stashes to spawn on random objects, anomalies or NPC's, resulting in the loss of any items they might've held.

To identify if the stash is indeed bugged you can do this:

1. Disable Areas above the PDA Map to remove white circles around locations
2. Right Click the stash marker on your PDA Map
3. Select Set Waypoint
4. Right Click the waypoint you just added
5. Select Waypoint Settings
6. Enable Show waypoints marker on HUD
7. Press OK
8. The on-screen waypoint will point towards the stash
