Personally i think harvest boost and quality up plants are the most important in the early to mid game when you're trying to stock up because your crops wont grow unless you're offline anyway so water retention and weedblock isnt as important.
But if you do plan to stay online for long periods of time then yea those plants (water retain and weedblock) would be better.
As for cycles i dont think you need to plant every type of crop all at once. I feel that it very inefficient. It is better to just focus on a certain goal then move on to the next, that is if you're looking for efficiency. But if you want more casual gameplay maybe focus more on water retaining all your plants?
You don't necessarily have to rearrange your layout i think it is fine. You can just buy the hydropro fertilizer from zeki then you wont have to water most of your plants. But beware of weeds! Your blueberry bushes and apple tree dont have protection from those
