i have a question regarding the lore/story of ark right, so in extinction the arks are back on earth and plants, dinos and humans are expanding and living there again, why did they go into space and in the simulation? why not just stay on earth?

Short version: To stop Rockwell.
Long version: The ARK's weren't the only backup for life. The URE made the ARK's while the Terran Federation made the Genesis-Ship.
Once Aberration crashed, Rockwell transferred his conscious onto the Genesis-ship, since Earth wasn't safe for him.
From there, he slowly killed off the crew one by one, and transformed the second ring into his own play garden.
Homo-Deus Helena saw this, and with her limited access to our universe. Transferred a experienced survivor (either the same one from Extinction. Or a new one. It's up to you) to the Genesis-ship to stop Rockwell.

As for why we start in the simulation? We have no idea.
But my personal theory is that we see Rockwell in a cocoon in the final-fight. Meaning he was still developing his new body until this point.
This may mean that he was still a conscious until that point, and was mainly in the Genesis-simulation. Stopping him within it either was to try to severe his link to the simulation. Not harming anymore of the crew within it, or a futile attempt to kill him while he was still within the simulation.

Santiago in Gen2 is only there to introduce the new Vindiago, rewritten and fitted to Vin Diesel.
His notes don't really provide really much to the story and besides Yoinke (or however he is written) bombing him not much happens in his notes.

All he does is complain all the time how bad and horrible things he must have done, without even looking closer into it. He even says he does not wanna know.

The only thing that hold them to be the same is the title, and their DNA.
