A stump means the tree was chopped down.
You can either leave it as a place to sit, or dig it up with a shovel.

Yes, because once you have dug up your first full gyroid, random fragments can wash on the shores, and random full gyroids can spawn buried in the ground after a rainy day

After that the amiibo should be in the campsite

Keep talking to them until they request an item, you have to craft it then give it to them (Repeat the step for 3 days) and on the 4th day the amiibo should be ready to move onto the island

It's progression wise totally fine, you'll just miss out on museum features like Yay said, and you also won't be able to move it after placing it for the first time. So choose the spot carefully!
