Where in my scripter applications should I be adding comments that explain how something works, why I chose to do it that way, or how parts interact with each other?

My first application was denied for having too few comments. I only added a few because those were the only places where I felt comments were actually needed.

The feedback said to “add them at key points to clarify complex logic, performance decisions, or interactions with other components.” The issue is that “key points” and “complex logic” can be pretty subjective. The comments I originally included were already at the only spots where I thought the code might not be immediately clear.
