If you are really sure there is no magnetite in your game I can check it, but I highly doubt it. In Deep Lilypads it's on the walls, not on the ground. And it's hard to spot without any scanner room.
It's like galena outcrops. There is ~1200 generated in each game, but people feel like it's rare.

It's VERY hard to see in deep lilypads so use a mineral detector. In arctic regions it likes to hide in spy penglin caves and there's an ore vein with like 5 in it at the back of the snow stalker cave near water in glacial basin

You have to lure out the stalker 1st though for obvious reasons

I recommend going to the Bow Wreck in the Lilypad Islands. You can scavenge 3 fragments there. Or, you can go to the Stern + Detached Thruster. The Stern has 2 fragments while the Thruster has 1. Both reside in the Purple Vents. The Stern is in the Purple Vents/Tree Spires Border and the Detached Thruster sits on top of a crevice that leads into the Deep Purple Vents.
