Ignis explained it recently (again): you can put it, but the game sees 'techtype' of things in time capsule, and cuddlefish (and other fish hatched from eggs, except spadefish) are non-pickubable outside alien containment and the game cannot put them in player's inventory. So the finder of the time capsule won't get the cuddlefish.

The reason why you want the game launched is because you don't want Steam autocloud to rewrite the archive when you launch the game.

Removing the file in the archive forces the game to regenerate that area.
