Using commands prevents the achievements remaining.

As for before that, you have achievements that are linked to PDAs you grab for instance.

So you have to pick up the specific PDA for the related achievement to unlock.

Maybe you didn't, believed you should have unlocked that achievement, and then you used commands later.

Preventing you to get them.

As an example: the achievement “follow the ||Degasi||” isn't unlocked when you find the base, but when you grab the PDA in the observatory part of the base.
