I don't think it has that many plot holes, at least if we keep it to the books alone. There are some inconsistencies from early books where she was obviously still developing the world. I can think of a few plot holes only, like Harry's invisibility cloak not being a perfect cloak like they describe it.

Maybe you can buy Hippogriffs so you can like fly in the skies, but apparation is like fast travelling to places you've been, like in Skyrim?
