Personally I enjoy ARKs style of storytelling through the notes because it encourages people to explore the map more

Compared to some games which just force the sometimes cringy dialogue and missions in your face and expect you to enjoy it

Nope it is made obvious it is the same base they used. The Santiago from the war, that died in the element war was the base. Cause it is explained that there was a data base for the Arks and a copy of it for the ship (or vice versa).

Also it is made clear they altered at least the memories of the Santiago ship clone so he does not remember what he did in the Fed/URE war and even his pesonality is totaly different, grew him a new body, etc.

And Abs/Ext Santiago never did what ship Santiago did and ship Santiago never did what Abs/Ext Santiago did. They were actually two total different people in the end.

Santiago did not remember anything from Abs/Ext cause he never was there. The Santiago from the ship is a different clone of the original with an altered memory, mostly stuff deleted like what he did in the war (the one from the Element war of Feds/URE) he never was a clone of the Abs/Ext Santiago.

Gen 2 Santiago and Abs/Ext Santiago are two different persons that simply share the same DNA of the original Santiago that lived during the Fed/URE war. One altered (the one on the ship), one likely not (the one on the Arks), even the personality of both is very different and the look as well.

So both never ever knew what the other one did and experienced.

Vindiago has fabricated memories actually. They removed a lot of his memories of the war and he only learned some of his war past but a lot is still unknown for him and i doubt he will learn anything of Abs/Ext Santiagos past in Ark 2. Shutting down the protocol might something he has learned on the ship.

Vindiago even has a total different personality. It seems more like Abs/Ext Santiago has a lot of his original memories left (he knows pretty well what he did in the war), at least uo to some point, cause he also feels to be younger than the one on the ship to me so he only has memories up to that point.

Vindiago even mentions they altered his memories in the notes and thinks they did while growing him a new body.

Here is the passage from the Gen 2 notes:
