"The Zone appeared as a result of the actions... let's call them "misguided" human actions, and we are unable to return to the status quo. The Zone cannot be destroyed, nor will it disappear of its own accord."

This implies that they knew about the project - it's possible that they left the Group after the Zone was already created

Lebedev says that goal of Clear Sky is to prevent the third disaster. and with no additional context outside of what we see in the prequel, it seems weird that Lebedev believes that the Zone will immediately calm down when Strelok is stopped and is shocked when it doesn't happen. But if we assume that he was aware of the C-Consciousness, then his surprise makes sense - he probably expected his former colleagues to realize that Clear Sky is actually trying to stop a man who is one step away from discovering them, rather than eliminating everyone instead

I don't think that Lebedev had bad intentions towards the C-Consciousness - it's more likely that he wanted to help them so that they wouldn't do something stupid by trying to stop Strelok. And this is what I meant by saying that the emission was like a betrayal - I'm not saying that there was any agreement between Lebedev and the C-Consciosuness, but that he could have simply counted on them to realize that he was trying to help them. But instead, he realized at the last minute that they didn't care and want to eliminate everyone at once

The main thing that goes against the idea of Clear Sky working for the benefit of the C-Consciousness all along is the fact that Monolith was actively trying to stop them

So they might actually want to hide from the C-Consciousness there
