You should not need an autoclicker; however, the golden honey-comb boosts can be handy (at least, the ones that are free). Which stage are you at (which is your highest generator, and which upgrade is the cheapest one for you)? I'll see if I can get to that point to see what you see

I just got a 4th Construction, current available upgrades are: Seeking Exoplanets, Averted Cancellation, Micro Shutters, and Dangerous Heat. I was planning to get Micro Shutters next

You are actually pretty close to the end - I don't normally buy much in Construction, and instead focus on Development and then Launch. But you are at that slow point waiting for the right upgrades. As such, would it be feasible for you to do Averted Cancellation, then Delayed Launch (boosting Development), and then Infrared Visibility to open up Launch?
There are still 4 days left. I am pretty sure you can make it, no problem.

Also, I think @Aditya might be looking into the possibility of adding an official RESTful API for the game, judging by the questions they have been asking me about this issue; and if so that would go a long way towards being a stable base for any such fan-made collaborative spreadsheet. Such a spreadsheet would become another fan community asset that anyone can copy, remix and use in the future, similar to the 
Coggle mindmap of the full tech tree.

The way I do it is to use the auto-clicker to build up a decent collection of 
Fossils, then pause the auto-clicker and spend the Fossils in multiples of 10 (or 100 even), and get the Stone Geode and free Trait, apply any new Traits that I can, then resume the auto-clicker.

I can't remember if that's been suggested before, but you could suggest it with /suggest in #π-semblance (make sure the command from semblance actually shows up before you attempt it so then you don't simply send a normal message) and we may add that change, I wouldn't be the one able to add the change though since I don't know the stuff that well and mainly work on the discord related projects

Restart the simulation. You may have to wait a bit and restart a few times.

I am not sure if i am stuck in some kind of patch gap, but the primary game feels very pointless right now. As the change came with the metabit price changes, i currently need 30 billion metabits to unlock feliformes, which changed on the same day i reached 5.5B by the way... thanks. I earn metabits at approximately 7500/s having unlocked everything except feliformes minus some of the pricy upgrades for these . That means i need (30000000000/7500)/60/60/24 = 42.29 days to unlock that. Kinda pointless to do anything in the primary simulation right now as resetting doesnt increase the speed more than a few percentage points and also makes me earn significantly less metabits for a "very long" while. Am i missing something?
