This game is a general recommendation from me; it's an adventure that does not hold your hand at all, you're thrown into a city with only vague directions; its ending is a mess and it's definitely flawed but it's just so good. One of the few city games that actually feels like a city

Uhh. Also- Breath of Fire 3 has like, a few iirc. BoF4 has warehouses and a blacksmith forge. Chrono Trigger has factories. Blue Dragon has some important ones. Final Fantasy 9 has one early on and arguably some later depending on how you consider it. Other Final Fantasy games do too.

Probably almost any RPG that isn't very resolutely medieval fantasy (a whole lot are only partially so) has factory-like levels
