They level mostly normally, it's enhancement and limit breaking that's done via blueprints. Only difference is they can go straight to 100 even without a single blueprint.
Just do either, unless Monarch gets an awesome augment this Thursday neither will be particularly notable. You'll just be filling time while you work on unlocking the ability to develop other ships.
