Timing is in one way simple, the earlier you fire the faster the fight is over the less damage you take
But in boss fights you often have dmg buffs or effects that slow or stun bosses that only last for a short time, thus you want all your attacks to hit in that timeframe. Sometimes it's also for certain enemy skills or movement patterns

Later in campaign the opposite is the case, there is a lot of enemies you want to get rid of quickly so you stagger your main fleets so they don't overkill one enemy and then you lack dmg for the next 20 seconds, but instead you have constant damage

Detection Level:
If the gauge hasn't been filled, your carriers gains "hidden buff", which is 10% flat AA resistance reduction to enemies (basically they deal more dmg) and they can't be chosen as a valid target (enemies BB won't attack your CV when hidden).
If the gauge has been filled, there will be an exclamation mark (!) displayed to the side of the gauge, and your carriers lose the "hidden buff". They will regain the buff when the gauge level falls below the red line.
