There is no great way to farm huge numbers of cubes. Prioritize cube commisions over other types (though you will often get zero from any one commission, over time you will get some). Watch the shops; there will occasionally be a cube for 2k gold in the gold shop or for 2k merit in the pvp shop. Daily login gives a small number each week. There are a couple daily/weekly missions that give a few. Events can give some.

Try to not spend cubes outside of events so you can stockpile for the next event -- do one light build per day so you're spending one cube but completing the "build a ship" mission to get that cube back, then build on event banners to spend your cubes.
