Well when an update happens and breaks mods, and you don't know which mods are broken, and cant easily test which work and dont is why managers exist, also loading order can matter if you're using certain mod stuff, like my fall out new vegas wanted certain mods in the right order or wouldnt work properly or right out crash my game

Conflicting mods as well, the manager cant detect conflicting files while we might not know if there's conflicting files
