I will say, at least in the comics, Vader is a smart villain. He picks his battles carefully to give himself the upper hand whenever possible.
That being said, he's also been outsmarted time and time again (Aphra's air lock trick comes to mind). I don't think he'd stand a chance against Magneto unless he just like. Blew up the planet he was on or something

Magneto attacked San Fransisco with an army of Sentinals to hunt out any mutants, pretty much causing as much destuction as possible, but that's not the worst thing he's done. In the Ultimatum issues, he literally caused a supertsunami to hit New York while also sending out a worldwide EMP, then sent his soldiers to kill any survivors, and actually killed Doctor Doom in the process. He's got contagency plans for almost anything.
Vader on the other hand has blown up Alderan, was responsible for the deaths of Padawans before turning to Darth Vader, and took on an entire rebel fleet single-handedly.
But I feel like Magneto would come out on top because of Vader's armor being his flaw; Magneto could literally destroy his armor from the inside out, destroying the life system in his armor to torture him before going in for the kill. Maybe he'd even find a way to use his lightsaber against him.

Magneto can magnetize pretty much any metal, regardless of irl magnetic properties. With Darth Vader being a cyborg and wearing metal this means Magneto can kill him almost instantly.
However, Vader has the force which can also near instantly kill someone telekinetically
So yeah, they can both kill each other and it could kinda go either way. So rather than a question of raw power, it's going to be a question of who's more likely to not play around and who's quicker to go for the kill
