Ability capsules do work on fusions, they just switch between the fusion's two standard abilities. A fusion's ability options are the first ability from the head and the second ability from the body. Remaining abilities exist as hidden abilities for the fusion Pokemon. A fusion Pokemon can get the hidden abilities of one of the base Pokemon (such as Drought Ninetales) if they have the hidden ability pre-fusion (either through swarms or ability balls; in addition, unfusing the Pokemon afterwards removes the hidden ability afterwards). However, there is currently no way to access a fusion Pokemon's hidden abilities (i.e., the second ability of the head or the first ability of the body).

I notably have a Clear Body Klinklang/Haxorus and Sheer Force Volcarona/Nidoking.
