No, the only difference is that the launcher is a bit easier to install/update for the people that are not too computer-savy.

Black Star Shiny means "Manipulated Odds" which includes by spawning via Debug or by Chaining

In short, yes, chained shinies get a black star, as you're actively increasing the odds of encountering them

The dev has expressed interest in the past of giving chained shinies a different color star (not red or black) but that's far easier said than done

I just defeated Erika and the Rocket grunt to Saffron, what should I do first, Lavender tower or the Saffron stuff?

The natural progression would be Lavender, then heading south to Fuchsia (grabbing strength after waking the snorlax there even if you want to take the cycling road instead) and finally going to Saffron.
That is based on the level of the pokemons you would face, since koga's highest level is 38 but just the grunt guarding the gate to saffron also has level 38 and many trainers inside Saffron have similar or higher level pokemons (especially your rival, giovani and the gym).

Kanto has no absolute set order of progression between Gym 3-7

if you're playing Hard mode its better to do as many battles before Saffron since the level spikes pretty high even for that stage

After the second gym in Cerulean, you can do gym 3 to 6 in any order you want, technically speaking, but it is harder to do that due to the levels they all have (and it makes doing earlier gyms later so easy that it's often not fun either).

The "not at the normal spot" would be the problem I believe.
It doesn't technically check "do you have both of them in your pokedex" but flags that are set before and after catching them in their spots.
Randomised mode allows you to catch anything everywhere but it can limit your access to places with a special entry condition like that.

If you didn't randomise items, you could try catching them or whatever replaced them (if you randomised static encounters as well) and see it it changes anything.

If you defeat, run away, or get defeated by a Legendary Pokemon, you have two options:

1. Revert your main save to a backup autosave the game creates for you. For info, type ?tag backups in #ask-a-bot
2. You can beat the Elite 4 again to get it to respawn for another shot.

There should be a sailor taking them where their hideout is, you can get a legendary there and that's about it (the whole chain of events is for that legendary in the first place).

You can get all 501 (unfused) pokemons in classic mode, same with remix mode, they are a bit all over the place but you can get all of them.

How to transfer Hidden Ability from one Pokémon to another

So this can ONLY be done with Pokémon caught naturally with their hidden ability, not with a hidden ability ball. Easiest method would be going to Secret Forest which is always a Hidden Ability area, as it doesn't matter which Pokémon you get with a hidden ability. It only matters that it naturally had that HA.

Take mon with HA and fuse it with the mon you want a HA on, and make sure the mon that currently has the HA is the body

Choose the HA, then use a reverser to reverse the fusion, then unfuse the fusion. The other pokemon should now have its HA!

NOTE: Sometimes stats will be temporarily messed up, but will fix upon leveling or fusing

On the new HA mon, you'll actually get access to the move relearner moves of the moves the other pokemon knew when it was captured in addition to the regular moves it can relearn

It's entirely possible for the battle Jirachi to be shiny, but not the one you get

Depending on the road, the encounters can change depending on the time of day.
If for example you did not encounter everything for the evening encounters, the radar encounter you got during the day will only show when you meet the conditions again (either see all encounters for that route for that time of the day or wait until you are in a time of the day where you meet the conditions again).

You can also get them from Resort Gorgeous by completing Selphy's request. All of these are repeatable.

@potent zealot You can change natures by unfusing pokemons, the heads re-rolls a bunch of things including nature.
You can also go to cinnabar island, the house in the bottom left corner (on a small separate island) has a NPC that can re-roll it for 3k.
