When using it, make sure you have a repel active, or else you may only get regular encounters.

You'll then find the key to the Captain's cabin on the deck of the S.S Anne. You can also get its replacement item, the Shears, on the east path of Route 2 (only once you have the HM already). You can use Cut to access it from the west path of Route 2, or take Diglett's cave from Vermillion City to get to it!

Basically the new item didn’t replace it, just the Mist Stone was bumped up to the next reward tier, and so on for the rewards after that until you get 40 for the final reward now

Also Mist Stone can work to circumvent the Dawn Stone, but with branch evos like that or Eevee the result is randomly determined
