Why I think they'd do it last

I don't think there is such a thing as "naked", otherwise Hornet would be stealing the clothes off of people for two separate wishes by pilgrims. Rather the cloves are religious/traditional or simply functional.

The pilgrims wearing rags probably do it as a mean to show their devotion, since the religion bans tools and weapons during the pilgrimage. Another point could be that they don't consider themselves "holy" yet, hence they purposefully wear rags. Or the clothes imply protect against the environment somehow.
The pilgrims in the citadel on the other hand wear the clothes for religious reasons, and that is basically it.

Another point proving that bigs wear clothes due to status, religion and so on, would be the royal husks roaming the city of tears. The are comparable to the normal bugs, except for the clothing of course, marking them of the high caste.

We also see First Sinner spin herself a dress (no pun intended, even if she literally spins), even though it certainly has no use in combat. Hence I believe she is probably doing it out of tradition (since all weavers are dressed) or whatever it's called.

Why Hornet wears her cloak should be pretty obvious, aside from what I already mentioned regarding First Sinner.

An interesting point to make, is that not all clothing is simply just clothing. Some is part of the body, yet still looking like clothing (Grimm would be the obvious example). Other clothing seems to be organic, but not necessarily part of the body (Hegemol had a shell that perfectly fit their body, hence it had to be "made" by him).

Regarding this, the Karak Clan are pretty interest to think about. They have armor made of coral, yet it isn't clear if they also are made of it. Garro and in my opinion Xero (Karak resembling ghosts in Hollow Knight) are possibly karak, so I'll involve them in my unnecessarily second long text.
The Karak fully crumble upon defeat, implying their armor is fused to them and is their shell. This would also explain how higher ranking Karak like The Watcher at the Edge, (probably) Garro and (probably) Xero have these grey armor mixed in with the red one. So they likely change colour with age and possibly status, making it clear that the bug and armor age together.
Either way, Bugs aren't naked, but rather just bugs using clothes for utility or tradition/religion.

On a final note, how the fuck does Karmelita's body work? She looks really cool, but she essentially has a dress made of flesh. And she hides sawblades inside of it. Like how??? That's like me folding open my hand, revealing a big sphere covered in tacks. That would really fucking hurt! But I guess it isn't meant to be thought through, considering the character came from a Kickstarter/Backer.
