So ||he's initially invulnerable. Then he turns to the soul orb to get himself an attack. I don't exactly get what happens later but I either don't damage him at all during this or damage very little.
Then I somehow gain souls that I have to use to properly damage him. ||

Not just any heretic with an axe, that axe had to be EARNED. Plus he's way harder to hit and faster than the slow moving gods. While they'd be stronger in attack power than the champion they'd have no real ability to avoid evil's massive attacks and just get eyebeamed.
The champion can also regain ammunition and health with all the pickups, we don't know if the gods can do this.
It's more than just an axe as well. A full arsenal including a weapon that fires out planets and stars.
The axe of the black labyrinth is the only weapon that seemed to actually do real damage to evil.
Basically he beat evil because he's a touhou protagonist who just dodges everything and conveniently got the special item to beat the final enemy

to be fair the Sacred Path is a path, not a kingdom or society with a ruler. although it had two significant faces: the Apostle and the Pilgrim. while there isnt much known about the Apostle's fate as he decided to fuck off to the Haven after the Evil came, the Pilgrim's story revealed that he was used to help the corruption spread across realms because of his desire for knowledge, which led him to taking over the temple, harvesting its power and becoming the Corrupt Spirit.
so technically yeah, the Sacred Path on its own is kinda chilling, but its ruler isnt.
