Yeah, you can put tech and items into the expedition terminal, but you can also replicate your ship and multitool for roughly 2.5k nanites each. Since you can put in tech to immediately turn into the needed nanites...you can get both once you get to the anomaly. Afaik all you need for that is one warp jump

sounds like you're bumping into a bug. i'd try to save+reload first, see if that pops the sunken freighter. try to clear console cache. if still not working, leave fathoms below milestone behind, progress on with the other milestones if you have any left. when you get to rendezvous5 planet, try it again. if it still wont work, then submit a bug report.
