I go by categories. Most everything stacks to 999, so there's no point in having everything broken up into separate chests, which is just a lot of wasted space. I have a chest for seeds and fertilizers, one for ores and gems, one for tree drops and plant materials (fiber, sap, etc), one for mob drops, etc.
Categorizing things and placing these chests where they are most useful works for me. Some people do signs and color-coding, but I feel I don't need it because I know what's in a chest by WHERE it is.
