Other than keeping them inside and easier to pet, there's no negative to just leaving the coop open at all times.

For gates outside, the chickens won't care about their ability to roam. Some players might find it annoying to have animals freely roaming everywhere.

You can also grind wheat in the mill as flour is used in a lot of cooking

Only clear the areas of the farm you are currently using for crops and buildings. Let the rest go wild. Clear any debris you can, of course. But letting the trees and grass grow in the unused parts of the farm will give you a constant supply of wood and grass to cut for hay.
