if you want a brand new custom UI, elvUI is most often the go to, and you'd then import a profile or create one.
If you are looking to change only enemy nameplates, and maybe group interface too, you could use Plater nameplates (with custom or imported profile) and add a group interface addon on top of that.

It actually wouldn't be as impactful in a dungeon, as holding Vendetta would literally just mean less priority damage but better AoE. Unless youre consistently running into situations on trash where youd want to prio a target, but Vendetta is up already and Flag is still on a 10sec cooldown, then theres really no loss here at all. On bosses the 5sec longer holding for Vendetta makes virtually no difference, as you still get the same amount of uses of Flag+Vendetta. The main loss from lower flag-stacks is having less vers and lower haste to snapshot with at the end of Vendetta, not from potentially losing 1 cast through the entire dungeon.

Basically, you gotta keep in mind that not using a CD isn't a DPS loss, it just feels like youre not being efficient. But calling it a DPS loss requires there to be a situation you can compare it to that has a higher theoretical or practical DPS. There is no such environment in Mythic+, because you already aren't using Vendetta/Flag exactly as they come off CD.
