Not sure the mechanics behind it but considering the masterpiece Warframe, I'd figured this would've been fixed quick but persists. More often than I'd like to count, I have been cheated out of rep from bounties, especially 3 star bounties that take me into dungeons, as well as being soft locked by number based bounties not realizing it's been finished until I relog. The relogging is fine but I'm tired of spending time on bounties just to get nothing from it.

I totally get your frustration. It sucks when you spend time just to force restard or abandon the bounty loosing progress.
Still it may be better to post which bounties you had issues with, at what stage bugs happened, what sort and include screens. It probably makes finding issue and possibly fixing it easier.

Couldn't you just keep going and complete the quests? The bird will appear later, or the enemies won't trigger the animation, and the rewards will just be listed without the bird.

Sometimes when you have finished the Obj it won't appear with the list of gains which includes the xp given for the bounty. Even ending the day does not add the missing xp. Completing another bounty can add xp but only for that bounty. Relogging also does not add the missing xp. It acts as if the bounty was never finished while removing it from the list of quests. This happens to random quests and cannot be screenshotted due to the fact that there is nothing to show for how it ends the quest nor the fact that zero xp was added. I could record, but as this is a random occurrence, it may take a few tries. Granted it is not all that uncommon for me...
