The biggest thing that sticks out to me is the bass melody. It sounds off key and thus doesn't work with the other melodic elements

Yes it does. If you pitched it down 500cents (which is 5 semitones) your bass is not in C after that, it's in G as I said

Different notes are basically just different pitches

If you adjust a pitch of a note that was originally C, it's not going to be C anymore

There could be multiple things that causes it not to not work that way. But factually in music theory C transposed down 5 semitones will be G
