My partner and I arrived at this room where we needed to place the three colored stones in the corresponding circles. Even after reloading, repairing, and reinstalling, we can't figure out why the flower wont pop up. Found one Steam discussion post about this but the solution was found on discord from what I can read there.

Hey there @icy briar ! Sorry for the delay on this. That's really odd that the puzzle isn't solving for you because from the screenshot it looks like everything was placed properly 
I can take a look at your save file and see what's going on exactly though. When you get the chance, could you send it over on here?
You can locate the save file using this file path on your PC (and here's a brief vid showing how to find them in case you need extra help!)
Path: C:\Users\YourName\AppData\LocalLow\SomeHumbleOnion\Smushi Come Home

We've been playing through it on our Macbook, so our file is in a different drive location, but I believe I found it. I hope it's okay that it's compressed!? Thank you so much!

oh awesome you found it! Thanks for sending that over, and sorry yeah I should've asked if you were on PC or Mac first cause they are in different spots 😅
So I took a look at the save file and everything looked just fine to be honest. I'm really not sure why the puzzle wasn't getting solved for you guys, but seems like something specific to Mac users. It's hard to tell without the log files but I'm not too worried about it anyways. Sometimes little blips like this happen for random users 
I opened your save file in game and solved the puzzle normally for you though. So once you load back in, you'll see the flower at the center which you can jump on to finish this room. You'll just need to delete your SmushiSave1.save file from that folder you sent me called Smushi Come Home, not the _MACOSX one. Once you've replaced that file with the one I've sent here, reboot the game and you shold see the changes!
If you don't see the changes just let me know and we can try and extra step that will force the new save file to load but you should be good to go from here
