You can fix this by adding an automatic buffer for blackout using this blueprint:

For the splitter + converger in the red box, you MUST place the converger first then the splitter.

Here's a few checklist:

1. Make sure when there's no blackout, the bottle line is running and the battery line is blocked by the bottle line
2. The filling unit must not have its output surplus (Image #3 red box is good, bad is when there're 50 filled bottle stuck there)
3. When there is blackout, the filling unit will stop working, the battery line will be unblock and feed into the generator
4. During blackout recovery, the filling unit will start working again, bottle line will run and automatically block the battery line

You can use the item control port on the filling unit to test out the above behavior
