Same here, and the freshness of the water drops too quickly.
Also: once the water is stagnant, is there a way to make it fresh again? Boiling seems to have no effect on that
Update: rain seems to reset the freshness of stagnant water in the rain collector. When raining, I can drink from the collector without problems (even thought it says: "03% fresh" instead of "100% fresh")
That didn't happen for me
My collectors seem to stay stagnant, regardless of rainfall. Smaller containers slowly freshen from rain but don't make much progress before the rain stops.
That (the slowly freshen from rain) happened to my collectors also. I saw the % of freshness slowly increasing, but I think the text is misleading, because I tried to drink (during the rain) and it was fine

I am finding this a problem too. Even when I filled my waterbottle it was stagnant and made me sick.
so far my solution has just been carrying an empty coconut shell and setting it down during the rain and drinking. sustainable so far since it rains a lot
Using the waterbottle in combination with lemon Grass to turn it into tea has been working for me
We will remove stagnancy from the water collector, will be one of the benefits of building it 
There's no way to dump stagnant water out of containers, right?
Currently we can only use stagnant water in farm plots to empty a water container.
