With the selected role you can see the channels. If you dont have the role you cannot see them. Check the perms of a newly created channel you will see that View Channel is set to deny for @ everyone
Use another discord account and not that "View as role" feature

So the only problem is that you can see those users while hovering over the server icon?

Sounds like a discord flaw when it still shows that user even when the channels cannot be seen by default. So there might be no fix
in-voice roles have no relation to this. This feature gives a user an role when they join a temp channel and removes that role when the user leaves that channel
Compare the perms of your channel and the one of the bot
Syncing with the bot does not use the syncing in discord. Both are similar but slightly different to not break other functions
