It's very much possible that the program you installed modified the system files in such a way that whkd can't work
I do not know what that patcher does

Might fix, might not, but since you said it worked before you installed that program and now it doesn't it seems very unlikely to be an issue with your config and rather something that program did to your system
You could try and use ahk instead of whkd if that theme program is something you want to keep.

I don't know if you fixed this but there is an invalid binding in your config by the looks of it. It says it's used already.
You can see that the same binding is there 2 times
alt + x : komorebic resize-axis horizontal decrease
alt + x : komorebic flip-layout horizontal
As this picture shows your keybinds working correctly, it's unlikely there is a problem with your config. I also tried using your config just as Zyro did and it worked, but yes, you do have two entries with the same keybind.
