The U.S.S. Thresher was a Soyuz*-class that went missing in the 23rd century during a routine exploration/shakedown cruise near the Romulan Neutral Zone. The* Excelsior*-class U.S.S.* Skylark lost contact with the Thresher shortly after it disappeared from sensors.
Attempts to locate the Thresher proved futile, and so it was presumed lost with all hands for the better part of two centuries.
It wasn't until the 25th century, when its presumed destruction was revealed to be... greatly exaggerated. Starfleet Command received numerous reports of ships being attacked in Romulan space by a rogue Starfleet vessel. After swiftly dispatching a small task force, the culprit was revealed to be none other than the Thresher itself, now sporting numerous extensive modifications from the Borg, along with technology from the other ships that ran afoul of it.
Regrettably, the small flotilla was forced to withdraw after the following engagement resulted in the disastrous loss of three frigates and the assimilation of one of the light cruisers. Following this, a larger, more prepared battle group was sent to hunt down and destroy the Thresher*, although subsequent attempts to locate and corner it bore no results. Given the amount of time it presumably spent in Romulan space, it was likely that the* Thresher acquired a cloaking device in the interim, before its presence was discovered by Starfleet.
The Thresher is still at large.
I might tweak the lore before posting it elsewhere but this is basically the rundown for why this ship is so. Eh. basically just a ghost ship but oooh spooky borg
