If it is during the first 5 minutes 55-50 minutes left on the timer, the player is fully allowed to pile shuffle in addition to their normal shuffle. Each player has that full 5 if they choose to sideboard, shuffle and present their deck
Hi Ryan, thanks for answer, "But the player shuffled and presented the deck, then the opponent does a new pile shuffle, if it's within 5 minutes, is it okay for the opponent to do that? If it's past the 5 minutes mark and the opponent is still doing this pile shuffle on the player's deck, what can I do as a procedure?"
Apologies, I missed that it was after the deck was presented to the opponent.
Within the 5 minutes, I would say the opponent is within their rights as part of the shuffle. If it exceeds the 5 minutes allotted for preparation, it would be considered slow play and would be penalized accordingly

I'd advise that 1. it's not shuffling, they should still be shuffling/cutting properly. If they want to know the count of the opponents deck they can ask when the game starts and 2. if they're doing this and then still sideboarding they are gaining info they shouldn't have yet (deck size) which may influence sideboarding

This has come up before, but there is nothing objectively wrong with pile shuffling. I agree that it shouldn't be used alone but I disagree that cutting or a riffle shuffle (which is what an opponent will typically do) is a proper shuffle but pile shuffling isn't.
