It does lack sonar and torpedo upgrades and it starts off slower. Mostly because the game world is smaller and the devs don't want the player to zip from one end of sector zero to the other.
But it's a much stronger vehicle and you can attach modules to the back of it.

Yes. Multipurpose rooms and large rooms can be stacked over one another (only same type of rooms stack). Or you can build vertical connectors on corridor pieces.
