I assume following:
the user already paid for the current period, now he downgrades while that period. Why is it charging another $12.99

Did the user upgrade from the 5.99 to the 12.99 price during the prior period?

Ok, the subscription has two invoices.
02/08 - 03/08 for 5.99 because only for the pro product. Dashbord link
Then with this request the subscription was updated to 12.99 and creating prorations.
Then next invoice is from 03/08 - 04/08 including the prior period 02/08-03/08 beacuse prorations for the 5.99 price and billing the new 12.99 price for that period. And then the regular 5.99 price for the for the actual billing cycle.
Does that make sense?

Yes this is expected behavior. They created a subscription for 5.99, updated to 12.99, which takes effect immediately. Then reduced back to 5.99 but that will take effect with the end of the billing period as per settings of the customer portal.
So yes, this would be expected behavior.
