Generally, you can configure automatic customer emails on payment confirmation for subscriptions via the dashboard - https://docs.stripe.com/billing/revenue-recovery/customer-emails#configure-emails
Depending on how you've phrased your question, I think you want to disable the automatic emails and send the invoices manually to only a certain group of customers?
If so, yeah - you can do that manually through the API

When sending invoices that have already been paid, there will be no reference to the payment in the email.
