I think both need to be on for Link to show up in Checkout. That second page gives you a bit more granularity. Some users use multiple Stripe surfaces but want them to behave slightly differently
But seniors at my org told me that it is not enabled in payment methods and they tested it. Can it be that both these Link are different methods or ways to accept payment?
Since we will be enabling it in Payment_methods but since it is already being displayed to users, we got confused their.

The Link settings are somewhat confusing, sorry about that. The more specific Link options in the dedicated Link settings area generally take precedence over the more general Link on/off in the Payment Methods section, but really it depends on your specific account configuration.
So if is already enabled in link settings, then it doesn't actually matter if we enabled or disable it in Payment Methods section?
It depends on what your integration(s) look like, but if you've disabled Link in Checkout and you only use Checkout then that should be all you need to do.

Link is unfortunately nuanced and there isn't really a "general terms" kind of answer.
We actually wanted to enable it in Payment methods since it is disabled their but recently we fount out that it is already shown to users out their and is by default active. So their it got a little confusing as if it any different method or anything.

Ah, yeah. The Payment Methods section, where Link is listed among many other methods, primarily applies to integrations that use automatic payment methods, like the Payment Element. Link in Checkout is a separate setting in the dedicated Link settings.
