confirmCardSetup would only work if the Payment Method is a Card or a Card Element

yes that's correct if you're looking to use this with billing (invoices/subscriptions) then when you receive setup_intent.successful webhook event you need to update the customer's invoice_settings.default_payment_method

but if it's for one-off PaymentIntents you always need to pass in the Payment Method ID
