So now again we as a platform account transfers that money to connected account
via API
because we are transferring the money and we have to get our application fee back

when you reverse the transfer you decide what happens to the application fee, via https://stripe.com/docs/api/transfer_reversals/create#create_transfer_reversal-refund_application_fee . There's not really any reason to refund it here — you're pulling money from the connected account to help with the dispute, you don't want to also send money to them
