#How do you define faction?

I get that Cephalyx is not listed in the app as a faction. It's just that the definition of faction is very unclear in the rules book. Could do with some clarification

The first word or phrase on the second line of the Models name is the Faction, and it has to be one of the Factions listed in the app as Tekanans screenshot shows. Kathos’ Faction is Cryx, Nostillas is Mercenary
I do wish they’d put commas between the distinct phrases in the model names.
Key words like this need defining in the rules.
It exists, though is admittedly a little loose.
The big one is that faction is always the first tag on a model

Not anymore, no. Rahera in Cryx is a different card than Rahera in Mercenaries. Her Cryx card says "Cryx Blackfleet Scharde Warcaster", her Mercenary card says "Mercenary Privateer Scharde Talion Charter Warcaster"
Mercenary Attached models change to become the faction of the model they are attached to.
They are both raheera 1

They are not the same card, they have different tags and are in different locations. You cannot add a Rahera card that’s says “Cryx” to a Mercenary list. If your list includes Rahera the Mercenary Warcaster she is never also a Cryx Warcaster in your list.
By that logic the card for Vilkul the Warcaster in Winter Korp and Vilkul the Solo with the Journeyman Warcaster rule in Old Umbrey are the same card despite being totally different model types with different rules.
Outside of the situation Loren presented with Mercenary Attached models the Faction on the models card in the Army you are playing never changes. Some models simply have cards in multiple Factions

They're not the same card but they are the same character.
If, somehow in the future, there were ever a way for them both to possibly be in the same force, they can't both be there at the same time.
The fact that they're not different "numbers" doesn't really matter, because they're not in same army, so there's no need to further distinguish them.
Then why are old witch 2 and 3 distinguished?
Because they didn't use the same rules when they came out in an edition in which the army set up didn't exist.

The numbering system for characters feels either vestigial or not yet robust enough to really be needed in this edition
It's needed for legacy reasons, really.
Because legacy factions do have multiple versions of the same character that they could theoretically field together.
and who knows, maybe someday they'll do a Farrow Army with Carver 3 in it, for example
Or Magnus3 might show up.
Even in Prime Army of Legends - Blindwater Congregation features both Barnabas 2 and Barnabas 0.
I would really like to see the second model name line split out into clearer sections now that they don't need to squeeze onto a physical card.

This is especially useful for newcomers who have no or very little knowledge of the setting.
What may seem obvious to us may not seem as such to them.
